Check iTunes and look at Books in the Library. Are they there?
If yes then connect your iPad, select it, and check your sync settings.
Also, the new iBooks app allows categories. You can divide up your books into various shelves. When you assign a book to one of these shelves it no longer appears on the main shelf. So, if you've been moving books around you may have to look through all the shelves you've created.
