How do tags work for iBooks on iPad2?

I've been going nuts trying to figure out how iTunes and iBook interact.

There seem to be two groups of book stored on the iPad - ePUBs and PDFs. In both cases, the tags that show in iTunes DO NOT MATCH the tags that get sorted in the iPad. This is no big deal if you only have 10 or 20 books. But when I have many hundreds, it can become absurd.

What determines the sort order for "Bookshelf"
What determines the sort order for "Title"
What determines the sort order for "Author"
What determines the sort order for "Category"

NOTE: I need to know what field to set in iTunes in order to group ePubs and PDFs together by each of these tags. It is clearly a mess - iTunes and iBook are NOT coordinated and appear to think of these things differently.

E.g. how do I set Author and Category on a PDF?????
