Books not syncing

Just upgraded from iPad 2 to ipad3. Any books that I didn't not purchase from the iTunes store are not syncing. These books are in ePub format. I have them checked off in the appropriate place in iTunes. What gives?

I pretty much solved the problem by erasing the books for my iTunes library then adding them back in and re-syncing my iPad

I had mine set up to restore from back up. and I had the opposite problem - all my books synced, even the ones I have already read and deleted from my original iPad. I had to manually delete about 300 books. I used my original iPad as a reference and did it by author. What a chore. I had to manually sync my apps too. Oh well, I am done now and happy with my new iPad.
