The iPad Mail program has way too many bugs to even attempt to fix. It's just totally unreliable. I can't seem to find ANY alternative. Smells like that's on purpose. Am I wrong?

If you're using IMAP then any folders you define on your mail server will be reflected on the iPad - so you can have any folder structure you like. I agree you can't do this with POP, like you can using Windows Mail, though.
