Pending application updates should only result in a badge on the app store icon where the number displayed is the number of apps with pending updates for apps presently installed. These cannot be suppressed unless you delete the application from your ipad. I believe you can hide them but only from within iTunes directly if I'm not mistaken.
Badges on the program icons themselves may represent any number of things from an internal update (picture of the day in skywalk for example) to it being your turn on a turn based game like draw me something. These badges can be turned on or off from within the application specific notification controls located in the left hand lower portion of your settings display where apps with user controls are listed and can be modified as wells from the notification center where how toes notifications are handled when received.
One thing I noticed about notification center is all apps default to using the notification center, I changed the vast majority of mine to not use the notification center and simply display a badge when applicable. Only email, iMessage, MLB at bat, and NHL game center use notification center to varying degrees.
