You can annotate with GoodReader or iAnnotate - and that's usually what Members want to do. iAnnotate has a great User Manual at the Developer's website, so have a look and see if it's what you want...

I've got Notetaker HD and it works well for annotating PDFs either with handwritten notes or typed text.
