My wife has an ipad2 and we are experiencing a problem when syncing the books.
Whenever I use itunes to load in books, it seems to delete a bunch of books that were loaded in for a few months. Just poof and they're gone, just like that.
Also, when I go to sync books screen it give two options 1: sync books and 2: sync all checked books (or something like that) Well the thing is, I always want to sync all books - why aren't they all checked off?

I should mention that when I say some books get deleted, I mean 30 - 40 books at a time
