I dont' use Skype, but I don't see why not. You're Skype account shouldn't have anything to to with your iTunes account.

All you need to do it have your own Skype name on the iPad you are using and all will be well. The Apple ID is only used to download the app. Once you have Skype on your iPad, it plays no further part.
