Touch screen not responding on some apps, but everything else icons,settings,main screen,app store etc, seems fine, not sure if it's app related problem or iPad problem, using this IPF app works fine

There is the possibility of a failing digitizer, here. You may want to make a Genius Bar appointment to find out exactly what is wrong. Are you still under warranty? If not, the repair cost is generally about half the cost of a new iPad.
