When copying New PDF files through iTune into your device, it comes up into the PDF collection.
I keep moving my PDF files to other designated collections.
That way when ever I download or copy a new PDF file I can immediately find it and move it from there to the final destination.

I guess it depends on your final, personal organizational scheme. I prefer to keep my PDF's separate because the reading experience is significantly different, but that's just me. I'm quite sure that others will divide their iBooks along other parameters and in that case, I think your idea makes good sense for PDF files.

I have 6 collections for PDF, and 2 fr iBooks
-- Computer Magazines
-- Science Magazines
-- General news Magazines
-- General PDF books ( Like the iPAD guide etc')
-- Women Magazines ( For my wife)
-- Home Magazines ( For My wife)
-- All kind Reference iBooks
And The Original PDF collection that is serving as a Temporary storage for new PDF files.

Regarding Books. Well I read one at a time.
