Jerliz photos

The first time I put my photos on the device they all went smoothly into a folder matching the name of the folder on the desktop. After a hard drive crash and subsequently having to reload the iPad again as well, the photos all went into one huge continuous folder. Can some one tell me what I did wrong? How can I correct this so that my photos match the folders they came out of on the desktop. Is it a challenge to delete just my photos on the device and start over. Any help would be deeply appreciated.
