Well when itunes backs up your ipad it backs up all the apps data as well. Have you performed a restore? if so it will put back all the app data even if the app isnt installed any more.

Just delete the app and it should remove everything and all of its settings.
Then sync the ipad to perform create a new backup file on your PC.

I deleted the app previously on the iPad and sync'd it with my PC for a few weeks prior to reinstalling the app and finding all my settings intact.....
