iCloud sync but app disappear?

few days ago,my 3GS is broken,so I got a new iPhone 4s,then I use the iCloud sync back the file,beginning everything is be OK, didn't have any problem, the photo message address is OK, but when the app sync back, some apps is disappear, I try to restore again, then sync back again, but the same app is disappear, do any one can help me?
have important file in thats app....

I've found iCloud to not be very reliable. I could be wrong but you might have lost those.
