iTunes will never delete Cydia apps.
If you are talking about apps from a piracy-enabling tweak, then they will get deleted because they are ILLEGAL!

I'm a little confused here. iTunes doesn't recognize or acknowledge Cydia apps or tweaks.

What exactly is happening when you plug in your iPad? As in, please list the specific steps of what you (and iTunes) are doing.

iPadForums does not condone the use of pirated apps and will not tolerate the discussion of such apps in the Forum. You will receive no help with any problems that relate to such apps. Piracy is stealing - pure and simple.
