Every time I plug my iPad into my computer iTunes deletes my apps from cydia. Why?? Wht can I do to stop this

iTunes will never delete Cydia apps.
If you are talking about apps from a piracy-enabling tweak, then they will get deleted because they are ILLEGAL!

I'm a little confused here. iTunes doesn't recognize or acknowledge Cydia apps or tweaks.

What exactly is happening when you plug in your iPad? As in, please list the specific steps of what you (and iTunes) are doing.

Hmmm. I see that answers the question, so there is no way of. Keeping them when I plug it in to my in tunes
