Try to do a hard reset by holding down the "home" button and "power" button at the same time until the screen goes black and the Apple logo appears. Let the iPad boot up and then see if iTunes will connect to your iPad.

In regards to your warranty you will be fine provided you restore your iPad back to OEM firmware (remove jailbreak) before bringing in for any warranty work.

What exact error message are you getting when you connect the iPad3 to iTunes? Or, do you get anything? Is your iTunes the most current version (the iPad3 requires you to have a minimum of iTunes version 10.6 or later).

Yes. Once an iPad is restored to stock firmware there is no way to tell it was ever jailbroken, hence no way for Apple to argue your warranty is void.
