In the new iBooks (version 3.0), and while you are in a book, press the "aA" button. At the bottom of the pop-up is a button titled "Themes." Pressing that opens up a pop-up to change the brightness, the background and to change between book and scroll mode.

It's a pretty cool feature.

Aw, they couldn't make it harder to find than THAT? I like my iPad, but throwing the human interface book out the window was not Apple's brainiest idea. Only amateur designers force users to suffer with mystery meat navigation. Most third-party apps offer at least a help screen or overlay to point out their non-standard nav options. iBooks has no docs at all.
