I rarely sync the iPad. If I want to load a video on to it, I simply use ZumoCast.
Or download ZumoCast and you don't have to worry about it being in a compatible format, or using iTunes.

Try ZumoCast. It's free and will let you access just about anything on your PC or Mac on your iPad. Works well even over 3G.

Fraid Motorola recently bought out zumocast and have withdrawn the app so they are going on my shit list. Found that app so useful.
