how do you open a site that requires Java?
The iPad does not support Java. You can do this using an RDP app, such as Splashtop, and then view it on your PC.

I'm curious about this as in the settings, there is an option to enable JavaScript so would have thought the iPad does support it?

Java != JavaScript. They are not the same, not even close.
