But I got 50 'unchecked'. So I'm willing to remove them if I could.

I did notice that the very first time I use iTunes to backup Apps, it did ask me something like "some Apps are removed on iPhone, do you want to remove them in iTunes, too?"
But it never asks me again after that. It just left them 'unchecked' in the list.

I have a question: Why is iTunes trying to sync my Iphone apps to my Ipad when I hook them to iTunes? When I hook ipad to itunes, Iphone apps are unchecked but still it is trying to sync them to ipad! What is that I don't understand? Is it because "automatically sync new apps" box is checked?

Well, yeah, iTunes is stupid. But we already knew that!

To answer your question, I'm pretty sure it's because you do have that box checked. Try unchecking for the next time and see what happens.
