Some index files failed to download, they have been ignored or old ones have been used.
What does this mean and how can I fix it?

Nothing, really. It's just a glitch in the system somewhere between Cydia, the repo and your iPad.
Your best bet is to respring the iPad (in case it's you) and then wait a bit before trying again (in case it's Cydia or the repo).
Here lately, Cydia has been throwing off a lot of errors - the 2M+ new jailbreakers probably had a lot to do with it. Only so much beefing up of servers you can do...
