How can I add mailboxes to my email account?

To do this you need to switch from the legacy POP protocol to the more modern IMAP. IMAP lets the iPad have a virtual 'window' onto your email server and any mailboxes that you set up there will then be reflected on the iPad. There's no way to directly set up mailboxes on the iPad, like you can in Windows for example, but this indirect IMAP way works just fine.
