One of the main resons I got the iPad2 was so my wife could read ANY
    book from ANYWHERE with ease.

I think this is plain wrong to make it difficult.
What exactly has been changed, the article does not say?

It's not that big a deal. For example, with the Kindle app the in-app link to Amazon's web site was removed. You can still go to Amazon's site using Safari, browse titles, purchase the book and have it delivered directly to your iPad.

I just bought a book or Kobo via the web site (Canada).
Not much of a difference. Just a few extra clicks. The eBook howed up instantly in my Kobo app.
Compared to the previous in-app purchase process, I probably lost 30-60 seconds max.

There is another long thread on this very subject. Bottom line is, you can still purchase ebook from other sites and read them on your iPad...you just have to log into the site where you want to purchase and purchase through them.....for instance, long into your Amazon.com account, purchase ebook and choose deliver to ipad.

Once you've logged into the Amazon website, bookmark the page and place the bookmark on your desktop. (That's one of the options.) Then you have a icon that immediately opens Amazon. Same procedure for other ebook sites.

Yes, it's an annoying anti-competitive move on Apple's part. This is not the first or the last.
