I have a collection of over 5000 pictures taken over my lifetime and other family members.I am scanning them on my MacBook Pro and saving them to a portable hard drive.When I look at Photo Stream on my ipad, the pictures are reduced in size and are limited to 1000 total.I assume this is due to the built in limitations of the ipad.My question is,how can I recover the original size in pixels of the scanned photos? Do I have to delete some of them?

It is due to the limit on the Photo Stream, not the iPad. Photo Stream is not meant to be a long term storage solution. If you really want to do something like that, look into Dropbox and its photo sharing options.
