I have two ATV3s on my network. Most of the time, the Remote app doesn't 'see' them. I get just the blue screen indicating that I need to insure that sharing is on. It is on and the same app on my iPhone does 'see' the AppleTVs. I have been able to recover the view to the ATVs on some occasions by closing the app, rebooting the iPad and the relaunching the app. This has me baffled - especially considering that I can see them with my iphone at the same time I can't see them with the iPad.
