It isn't much of a problem, just a fact. We could speculate endlessly on Apples reasons, but in the end it's just an opportunity for developers. All the missing apps are available in the App Store, many free, and often better than Apple's default options.

Intellicast
Alarm Clock HD
In my opinion, the apps you're discussing are included with the iPhone because the iPhone was originally intended to act as a business tool while the iPad was developed as a media device. I think because there are so many calculator and clocks apps bulit by developers Apple left it up to the user to decide which was best for them. Obviously, you can do many of the same things with both devices but the differences dictated the apps included.
