I have exported my Firefox bookmarks as an .html file and imported into Internet Explorer so I could sync them with Safari on my Ipad 2 using the bookmark sync option option in Itunes. I then edited some of those bookmarks in Safari on my Ipad and also added some of them to Safari's bookmarks bar.

If I leave the bookmark sync option in Itunes enabled, will future syncs overwrite the changes I made to the bookmarks in Safari? If I disable the bookmark sync option in Itunes, will it delete the bookmarks I currently have in Safari all together?

iTunes should update the bookmarks on both machines. If you make changes on the iPad, they should show up in Safari on the computer, and vise-versa.

No, you can sync with iTunes, it will not delete bookmarks from your iPad's Safari.

Sorry for the mix up, but IE should behave the same way as long as you are using iTunes to sync with it.
