Yes, there is a Kobo app for the iPad. Also, Borders uses the Kobo app for their books. For all intents and purposes, it is identical to the stand alone app.
I used to surf the web for interesting books, not specifically for the latest, but I found this post on a Chinese site by chance, they got the latest of the NYT bestsellers, they are in epub format, and seems like converted from the official copies without DRM, check em out if you like.

I bought two paper books today because the authors that I love had sold rights on them to publishers with no interest in ebooks. Were going to be stuck with that effin' mentality for some time still...
It's hard to follow someone's carreer this way.

For magazines I get them from magazinesdownload.com and for books I get them from extra torrents
Stanza then goto ******* and add them as a repository (do via website, it's easy). Very awesome. Initially I disliked straying from iBooks cause of the pretty bookshelf but now I find Stanza the better eReader.

I have never downloaded a book from limewire that I didn't purchase. If I kept all my books I would have to live in the NYC library. I saved all the .lit books from years ago and have converted them using calibre. I have to admit I like having the Harry Potter books this way and since I have purchased hard backs, paper backs and British editions I don't feel so bad.
Memoware has free books but I can't remember the format right now.
I recommend smashwords. Lots of free or discounted books. If you're into audio books try http://librevox.org
